This electron microscope team has achieved 3d printing, at the nanoscale, with electron microscopes. Previously, electron microscope researchers could only do 2d, apparently.
Not sure if they've gotten the resolution down to atom by atom . . . not sure that even matters. If they could build nano-assemblers with this, then the technology will serve its purpose!
